This could be related to TablePress not loading the Shortcode feature in the WordPress admin context, but only when the site’s frontend is loaded.
However, I have improved that in the upcoming TablePress 2.0. If you want, you could test again with that, after installing the current test version from

it won’t be long anymore, likely within the next 3 weeks, but I can’t promise an exact date.
The current test version is very stable already, so there shouldn’t be problems when using or testing it.
