The Pro (kind of) does this through the Filesytem scan. However, if those sizes are registered as part of your media (and they are), you will need to force-unregister them.

The way to do this easily is to use the free version of my Perfect Images ) plugin. With it, unregister (= uncheck) the sizes you don’t need, run a Rebuild Thumbnails with the Perfect Images Dashboard, and your metadata will be clean (it means, your media entries will not know about those useless thumbnails anymore).

Then you can use Media Cleaner with its Filesystem Mode, and it will be all cleaned 🙂
