Our plugin is designed to work with the default WooCommerce checkout. Perhaps you can try a few different checkbox location settings under MC4WP > Integrations > Woocommerce, to see if one of them works.
Otherwise, if you are able to add custom code to the checkout page, you can add a Custom integration checkbox instead: https://www.mc4wp.com/kb/subscribe-mailchimp-custom-html-form/
