On my web hosting’s cPanel, the File Usage count goes from \~15k to >300k every few weeks. I have to log in and run \`wp cache flush all\` in the Terminal to free this up. With the file count this high, the web server is not able to serve any pages at all.
Is there a way to ensure the file count doesn’t increase this much? I’m using the W3 Total Cache plugin with Page Cache, Object Cache, Minify, Opcode Cache, Browser Cache, and Database Cache enabled.
I’m mostly concerned because my blog doesn’t even get any real hits. It’s about a few hundred hits a week or so.

Have you determined what files exactly are getting created? That info would be useful in your post.
When you flush the cache, do it go back down to 15K? If it’s just the cache, then that’s normal. The number of files shouldn’t really be an issue. And typically they’re small, so don’t take up much space. If your host nickle&dimes you over space, move to a better host 😉
