Flooded with malware/ zero-byte files

I have a few websites with extremely low use; however, they’ve been flooding with malware since late july.

Of note are thousands of files names things like “akfwjmgb.php” that have no content and are zero bytes.

I’m not a developer or a coder, but don’t mind getting my hands a bit dirty.

What’s typically done about this? Is there something that can efficiently scan/remove?

FYI, the host includes Imunify360, which doesn’t seem to be picking anything up.

Now, let’s say that my course of action is to wipe out my installation and start over.
What’s typically done at this point to avoid another malware flood?
