I wonder if it is an optimization plugin specific issue or if over the board, you will run into those issues with JavaScript minification.
I know a work around would be to exclude them, but wanted to see if other Optimization Plugind did not cause those issues and what plugins are they ?

Quick answer is no. It has nothing to do with the optimization plugin. Merging and minifying is the same across all plugins.
