Thanks for reaching out regarding your canonicals. I couldn’t replicate this in a fresh installation with Yoast SEO 20.0, WooCommerce 7.3.0 and WordPress 6.1.1 with the Twenty Twenty-Three theme. Can you please ensure those are the versions you have?
In the alternative, since I’m having a hard time reproducing this issue in my test environment, do you have or would you be willing to set up a staging environment to run additional tests without interfering with your live site? A staging environment is a copy of your site on your server that allows you to implement and test changes without affecting your live site. Some popular web hosts offer quick setups for a staging site. Please contact your web host to see if this option is available for your site. You can create a staging site using a WordPress plugin if your web host does not offer staging environments.

Unfortunately, we can’t offer personalized support here. In your staging environment, install afresh WordPress 6.1.1, WooCommerce 7.3.0 and Yoast SEO 20.0, then activate the Twenty Twenty-Three theme. Next, test that the canonical tag and the rel=”prev” & “next” are present.

I’ve found the problem, did you know that the canonical and rel links where not set if you check “Discourage search engines from indexing this site” ?
I do understand that I should uncheck this option for SEO purposes but it’s a staging website this must be checked.
You should put this information somewhere in a FAQ or so because I’ve spend a few hours to understand what I did wrong.
