This issue was addressed in version 1.3.1, so if after updating to that version it is still occurring it means that something is preventing your browser cache from being refreshed.
I would check any caching or performance related plugins you have installed. Specifically, check if they are not removing query strings from URL’s as that breaks the cache busting capability in our and other plugins (and will lead to many more issues or head-scratching moments over time).
Also please note that this fix does not retro-actively add the missing visitor counts, as it is the actual counting mechanism that was broken. But going forward, you should start seeing new visitors being counted again.
