I understand that is confusing and worrysome. Please try and temporarily deactivate Yoast SEO and reactivate the plugin. Do the other menu items then show up again?
Awesome. To give some information: capabilities are set on plugin activation, and in edge cases when you update, it might not run and this is then the result. A simple deactivation/activation does the trick.
