First, please make sure you haven’t confused unmanaged with uncontrolled products.
Please check here what we consider “Unmanaged products” and here, “Controlled by ATUM” products.
If you are not confusing them, the difference in counters may be due to inconsistencies in the site’s database. Please check your posts table for orphan variations (the variable product was deleted, but the variations are still there).
Please keep us informed about if that is the problem.
