The plugin doesn’t cancel the billing agreement because the agreement isn’t what controls the actual billing. The existence of the agreement doesn’t mean your customer will be charged.
It’s the WooCommerce Subscription that controls when and if a renewal payment is made so there is no danger of your customer being charged in the future if the subscription has been cancelled.
We can certainly look at adding this functionality if it’s required for your business process.

If an active billing agreement doesn’t prevent the buyer from purchasing a subscription again in the future, then I guess it is not critical, just housecleaning.
