I guess the CF7 is only used to create a booking form but not for emailing the booking form.
However in the Webba Booking Settings -> Email Notification tab, I can’t add CF7 custom fields to be emailed. Is there a workaround?

Yes, please setup email notifications on the Email notifications tab of the Webba settings page tab instead of CF7.
Regarding placeholder for a custom field, the principle is simple, you take the id of your custom field (eg id: custom-field1) and paste it to #field_.
#field_custom-field1 will be identified as placeholder for the field with the id custom-field1
