How to update plugins manually without losing settings and data?

Hi,

I’m new to WordPress and hosted on Wp-Engine right now. I noticed that Wp-Engine cannot update a couple of my plugins and after taking a peak, it seems like I will have to update these plugins myself manually because they are free versions and to get direct updates it requires a license key.

I have the .zip file of the updated version, but the first attempt I made at “add plugins” ended up creating a second copy of each plugin rather than updating the original installation. How do I update the plugins properly without messing with anything that can potentially break my website. The plugins are for WooCommerce products etc.
