That is perfectly normal, as that how the WordPress update system works. 🙂 It even warns you that these files are replaced on updates.
To integrate this, you may want to take a look at one of the supported methods, such as the Google official plugin for WordPress.
Sadly, we won’t be able to help with integrating other solutions, though. The Google plugin should have all the instructions available to you in its help centre.
