What does the Relevanssi debugger say for the missing posts? When a post is not indexed, the debugger may tell a reason why it was not indexed (mind you, the reason isn’t always correct).
By default, Relevanssi excludes posts that are tagged “Excluded from search” in WooCommerce.
I finally figured it out, client had the products marked as hidden in a way that was not immediately apparent.
