We already support many custom structures, but it’s impossible to support all kinds of setups due to the unlimited possibilities of customization. Especially as we have to run our whole test suite for even a single customization of WordPress that is different from the WP standard. (Thousands of tests, running for hours)
I remember that bedrock uses a heavily modified structure; on top of that, a user can change this already customized setup even further. That’s why we need to be able to mimic your setup exactly to see if wp staging can support it.
There are many reasons why users would want to change and separate core files from the content.

I’m curious, from developer to developer: what is the reason for changing the default WordPress structure? Serious question!
In my experience, with wp staging and other plugins, users have the biggest and most problems when they decide to change the WordPress folder structure. This should be no blaming instead of just highlighting a fact.

Yes, it may look more “modern”, but as it is no default WordPress, you will always run into more or less complex issues that would not affect a default WordPress. You have the coolest WordPress, true, but you also have the highest costs of maintaining it.
We’re not big fans of breaking the WordPress default structure for this reason, but I’m committed to finding a solution for you and to supporting roots.io and bedrock fully:)
