Installing or removing any 3rd party plugins should not trigger any function or SQL query that can remove either custom permalinks or Permalink Manager’s settings. These actions should be completely independent of one another and should not have any negative impact on either feature.
If you do encounter any issues with custom permalinks or Permalink Manager’s settings after installing or removing a plugin, it is most likely a coincidence and not directly related to the plugin itself.
Could you send me the screenshot with the “Debug” data?

Also, we’ve revamped our site, and we’ve used the import/export tool with all posts/pages without migrating the DB. Maybe that’s the issue.
What MySQL table is stored all permanlinks manager data?

Yes, this would explain the problem. By default, the custom permalinks are automatically regenerated during the import process in WP All Import plugin.
The easiest way to restore the previous custom permalinks is to restore ‘permalink-manager-uris’ data row in wp_options table.

Thanks, it looks like the contents of option_value column was incorrectly copied. Could you try to copy & paste it again? Please make sure that all the full string is copied without any trailing spaces.
